Bug with .mkv video with subtitles embedded

It has happened many many times, now: there's an issue with .mkv files, either which have got soft subtitles embedded (I mean, the ones you can turn on/off not the hardcoded ones) or played along with an external .srt file.
3 problems occur:
1) the last 1 or 2 minutes of the video the subs are no longer showed (although, of course they are in the file and you can check either by VLC or, in case of srt) opening it.
2) at the same moment the subs are no longer showed, you can't even pause the video jump backwards or forward: you can only stop it.
3) the time progress stops, in the sense that it keep showing the last time when the video still worked.

I've talked about mkv but I'm not completely sure it happens also with mp4. I'm only sure about mkv.
So I did some tries with Handbrake and I reencoded a short video which was H264-10 bit twice:
a) the first time still as MKV but x265 and it didn't solve the issue.
b) then I reencoded it as MP4 and it worked.

So maybe it's really the container mkv the problem?
